Issues upgrading to 24.7

I am having issues upgrading from 24.1 to 24.7. After reading the forum about the Zenarmor issues, I have disabled IPS but still having problems. I suspect the issue is with my current config.

My latest attempt:

Backup config
Detach disk from VM
Attach new disk
Boot from installer
Install clean 24.7
Restore config

After rebooting, I have a number of packages missing. Trying to resolve these automatically leaves me with an empty package database and the following error in the log:

pkg: sqlite error while executing PRAGMA user_version; in file pkgdb.c:2370: database disk image is malformed

Any advice on how to resolve this? I have rolled back to 24.1 for now.
